1
DNA replication is..
semi-conservative
2
DNA polymerase
- catalyzes DNA synthesis
- extremely accurate
3
3 requirements for activity - DNA polymerase
1. A template strand
2. A primer strand w/ a 3’ free OH group
3. deoxyribonucleoside triphosphate (dNTP) --> creates base pair
4
DNA synthesized from
5' to 3'
5
DNA read from
3' to 5'
6
DNA is synthesized two directions simultaneously which means
it's bidirectional
7
replication forks
the junction between the newly separated template strands and the un-replicated duplex DNA
8
Leading and Lagging strands
Leading: synthesized in one continuous strand
Lagging strand: synthesized in discontinuous Okazaki fragments that
later combine
Both strands 5' to 3'
9
why is lagging strand lagging in synthesis as compared with leading strand?
it is going away from the replication fork
10
Why is high accuracy important for DNA polymerase? Why is that less important for RNA polymerase?
- Gene mutations - RNA is used and degraded quite often (like your mom)
11
If the incoming nucleotide makes a correct base pair with the template...
3’ OH group will attack the alpha phosphate and will release pyrophosphate (the two remaining
phosphates)
1. One of the Mg ions will activate the free OH group to make it a good nucleophile in order to attack the phosphate
2. The other ion stabilizes leaving group (pyrophosphate) as well as positions incoming nucleotide for addition
12
Nucleotides are bound together with the help of..
2 Mg atoms & 2 Asp residues
- helps DNA polymerase add nucleotides to the new strand
13
DNA polymerase has 3 main regions
- finger
- palm
- thumb
14
Finger Region
- bends phosphodiester backbone of DNA to expose template strand
- contains O-helix
- Lys & Arg residues hold phosphates in place
- Stacked Tyr residues keep base pair together
15
Aspartate residues...
hold metal ions in place
16
Palm Region
- catalytic site of DNA replication
- contains Arg & Gln residues that hold correct base pairs tightly in active site w/ H-bonds
- contains exonuclease which is a proofreading mechanism
- ions
17
Thumb Region
- interacts w/ recently synthesized DNA
- keep the primer in its correct position
18
DNA polymerase step-by-step summary:
1) dNTP lines up with complementary base on template strand
2) Fingers close (O-helix) and nucleotide addition reaction occurs
3) Pyrophosphate dissociation triggers fingers to open up
4) DNA translocates one base pair over
5) Process repeats for each base pair
19
Why is rNTP rarely used by DNA polymerase?
- steric hindrance
- 2' OH group --> prevent nucleophillic attack
20
A mismatched base-pair will cause a delay. What will it do next?
the strand will drop down into the exonuclease region for repair
21
The closer exonuclease is to the DNA strand the more ----- ,but then
replication is much ----- because so much proofreading
accurate, slower
22
Why DNA cannot be synthesized in the 5’ --> 3’ direction?
- phosphate gorup occupying 5' end
- not enough energy for dNTP to be cleaved
23
What is one major source of mis-pairing in DNA synthesis?
DNA polymerase cannot recognize rare tautomers of bases
24
SSB (single-stranded binding proteins) -
prevents single-stranded DNA from going back to double-stranded
25
DNA helicase
unzips double-stranded DNA by using ATP
26
DNA primase
synthesize RNA primer
27
RNAse H
removes RNA primer
28
DNA ligase
> combines Okazaki fragments by using energy
- Happens after RNAse H removes RNA primer
- Energy source = adenylation (ATP)
o Note: E. coli uses NAD instead of ATP
29
Sliding clamp
holds DNA polymerase in place
30
Which uses energy?
- ligase
- clamp loader
- helicase
